Some smaller titles handle this by focusing on relationship systems instead of world states. Even if the map stays the same, having a companion trust you more can change how a scene plays out in a quiet, meaningful way.
But does the boss fight have to change for the choice to feel real... maybe the context of why you are fighting them is what actually matters? If the narrative build up is totally different, does the shared destination still feel like window dressing...
Context doesn't cut it if the mechanics stay the same. If my choice to save a village doesn't give me an actual tactical advantage in that final fight, it's just a script reading a different line.
The push for massive open worlds makes systemic branching a budget nightmare. You can't have ten distinct world states when studios are already struggling to fill maps with meaningful activities instead of icons.
